they 与 them 要分清,they 一般用作主语,放在句首,them做宾语,放在动词后面.
原句 They are waiting for you (at the library) .可看出they在句中做主语,因此提问时不能用them.
看看这个例子：Are you waiting for them?你在等他们吗?
谓语动词是除开be动词以外的其他所有行为动词的一般现在时变疑问句时用do,如果是第三人称单数,用does.当谓语动词是be或把be当助动词时就用be了.
